Disagree, you'd better leave cubes as they are and rescalle texture at 1.000900 or something bigger for losing that borked line.
This is exactly what I had too do with my last DM map.

Solved! Check out the images attached. The skybox has a gradient blue background with a sun disk. In front of it five planes with translucent cloud textures. By making the clouds in black and white layers I could erase the parts crossing two planes (notice that the borders of the cloud textures are all black, no cloud spanning between two planes, avoiding that annoying seam). The result is convincing enough.
P.S.: the floor texture of the box is not important.
