I'm back! And I'm glad to see that the UT99 Community is still going strong after all these years.
As you may know, Most .umx files have variations of the music they play for "Action" Sequences. Example: When a Pupae Jumps out at you in The Darkening.
By observing the RMusicplayer I have discovered that there are multiple tacks on one file...So how would you rip them to a s3m?

ha ha i sometimes do that - i remix the various patterns to create new tracks for maps
Gala112.umx, Found112.umx are some examples I've made...
i do this:
Give a listen in a good player that supports mod formats - most unreal were s3m.
Open a copy of the umx in ModPlug (latest version) listen again carefully
If it's pretty much there save it as an .IT.
Study the patterns and you'll see the distinct sets - I think it's usually theme then action,
and sometimes ambient.
Delete the patterns you don't want and start playin' with the order and repetitions save your result as .IT, .FT, or .s3m as required.
Re-import into UED2 to save the Mod as a UMX.
Done!
note some actions are not that great on their own...

But what Im really asking is how I can rip the alternative tracks by themselves without altering the music.
Any tools I could use? (Sorry if I seem a bit oblivious)
