I have 4 different AKCoop2.u files here, which is the best for server use to prevent mismatches?
In the past I used the 516.710 Bytes version.
There also exists versons with:
525.718 Bytes
547.024 Bytes
547.078 Bytes
I have not tried the install exe, perhaps it has the oldest version?

It could be anything, lots of modified files could be done by someone who doesn't know how to prevent mismatch/file rename.
Best guess is to survey which majority of the file use one particular file vs the other.
Example:
Take 30 maps, and narrow down if any give issue to what AKCoop2 filesize.
If only more than 25 match to the AKCoop2 filesize#whatever, then that's very likely the one you would keep as an original.
I did mention like 30 maps because it gives better result...
So far with DestinationUnreal's search box, only 2 maps there uses AKCoop2 file. This won't be enough to search on own though. Need to find more maps!!!

I would look at each of them decompiled and using that one of them with more classes - else if has errors can be wrapped/conformed. If a map is pointing to an actor which doesn't exist in package funky stuff will occur. Guessing which file it's suitable is not a recommended practice.
